Could go any which way, since I didn't bother to specify. Ratchet doesn't seem to identify as female, as per his pronouns, but that could be as simple as not wanting humans to perceive him as female and therefore 'weak'.
Outside of my story, it's been my observation that the fannish take on it is that they have both. Autobots can be assumed to be genderless in the movieverse because baby Autobots are made with the Allspark, not by the sexing. But then we'd have to get into the question of why they'd be sexing to begin with. I guess an all purpose, 'because it's fun!' could work. *G*
